So there are three pins in the flywheel. I thought they were there to line up the pressure plate when installing. However the pins are too large to fit in the holes of the new pressure plate. No help in the green book. Does the pressure plate just line up using the six bolts? If so what do the pins do? Help. Thanks.

You're right.
The pins/dowels on the flywheel are supposed to go through holes on the pressure plate. If you have the right parts the dowels should line up with holes in the pressure plate. The dowels tend to go close to the hold down bolts so try lining them up there first. If you can't get the pins to line up or into the holes there is a wrong part (or mismatched) somewhere for sure.
You don't want to install without the dowels in place.
